After Game Clear you will unlock the following:
- Scenario Route
- Man in Black Suit (mini game)
- Oni Organization (mini game)
- Puzzle Illusion Dream Dimension (mini game)
- Hard Mode (added after game clear with Normal Mode)
- Strongest Equipment Mode (added after game clear with Hard Mode)
- Issen One Flash Mode (clear Oni Organization mini game)
Puzzle Illusion Dream Dimension:
Unlocked by clearing the game with all the Paintings of Beauties collected.
Issen One Flash Mode:
Extremely difficult mode, the most difficult mode of the game, for enemies will only receive damage if you hit them with One Flash attacks.
Easy Mode:
Get killed and continue 3 times and ''Easy Mode'' will be added the next time you Game Over.
Strongest Equipment Mode:
You start new game with the Blazing Fire Sword, money x 20,000, Intense Medicine x 30, Wood that Dies for You x 10, all armors Lv3, bullets unlimited, arrows unlimited, and skill gage won't decrease.

| How To Get The "Mystery Item" |
|
First go to the Dark Realm (the one where you got the fire sword) fight the 20 levels and on the last level there will be a firery crack in the ground, examine it once to get the fire sword then examine it again to turn it into a beam of light. Enter the light and you will taken to a new level, there will be no monsters but a chest, open it to get the ''Mystery Item''

| Invisible Chests |
First of all you need a special item to be able to see these chests. That item is the green necklace. The problem is, where can it be found? When Jujudorma kills your mother and you head out of the cave with the ring you got from her, you'll see Magoichi standing outside the cave. Talk to him until he gives you dynamite. Use that dynamite on the cracked wall next to the dragon shrine where you got the lighting sword. The green necklace will be in the chest behind the wall. Equip it and you'll be able to see the first invisible chest of the game containing healing roots just next to the shrine. These chests are scattered throughout the game.

| Oyuu Costume Change (JP Version) |
|
Accomplish 100% Scenario to unlock an extra costume for Oyuu.

| Unlimited Arrows Magic Armor And Bullets |
Clear the game on Hard mode.
You then start the game with the Rekka-Ken, 20 000 Gold, 30 Secret Medicine's, 10 Talismans, Maxed-out Armor, Unlimited arrows and bullets, and always full magic.

| Unlock "issen" Mode |
|
Clear Team Oni (mini-game). This is the toughest difficulty. Even though the enemies and bosses can be damaged, they only can be killed off with a ''issen'' (critical hit).

| Unlock Critical Difficulty (US Version) |
|
Complete the Team Oni mini-game once to unlock Critical difficulty level in the ''Special Features'' menu. In this difficulty, you can only kill enemies with a critical hit. Plus, Ultimate Mode is disabled in this difficulty mode.

| Unlock Easy Difficulty (US Version) |
|
Die three times in the game and Easy difficulty level becomes available in the ''Special Features'' menu.

| Unlock Easy Mode (JP Version) |
|
Simply die three times in a row. You will then open ''Yasashii'' Mode. You must go to the main menu and select the ''Tokuten''. Now simply go to the difficulty settings and choose Easy.

| Unlock Extra Jubei (US Version) |
|
Acquire the Fashionable Goods item and complete the game with an ''S'' ranking to unlock Extra Jubei in the ''Special Features'' menu. With this toggled on, you can start a new game as Jubei with a hip leather pantsuit and sunglasses that can be put on and off by pressing L2.

| Unlock Extra Oyu (US Version) |
|
Play the game repeatedly and make good alliances with the sub-characters until you acquire 100% of the scenarios in Scenario Route. Just keep doing this until all the scenarios have been revealed in the Scenario Route viewer. Once you accomplish that, Extra Oyu will be unlocked in the ''Special Features'' menu. With this toggled on, you can start a new game with Oyu with a stylish 70s outfit.

Use the purple wedge on the on the purple portal at the top of Gifu castle to enter purple realm
- Prize is Fire Sword (best sword in the game)
Use the green wedge on the green portal found in a building near the water bridge areas to enter the green realm
- Prize is the Red Necklace (cuts down amount of mp used)

Complete the game on Normal difficulty to unlock the Hard difficulty in the ''Special Features'' menu.

| Unlock Onimusha Team Mode |

Beat the game at least once to unlock this mode. This is a special mini-game that enables you to play a variety of characters through several previous sections of the game.

Collect all 18 artworks in the normal game and then complete it to unlock Puzzle Phantom Realm mini-game in the ''Special Features'' menu. In this game mode, there are no enemies. There are only Trick Treasure Boxes that unlocks an artwork for each Trick Treasure Box that is opened. All the puzzle solving answers are available in the Onimusha 2: Samurai's Destiny Official Strategy Guide by Brady Games.

| Unlock Teaser FMV, Scenario Route, And Mini-Games |

Complete the game for the first time to unlock the Teaser FMV which is the preview movie of Onimusha 3, The Man in Black mini-game, and Team Oni mini-game. In The Man in Black mini-game, you play as a character that resembles Yusaku Matsuda in one of his old show. To unlock the scenes to view anytime from the normal game, complete The Man in Black mini-game once. In the Team Oni mini-game, you must defeat all enemies and survive throughout tough battles while your vitality drains.

Complete the game on Hard difficulty to unlock Ultimate Mode in the ''Special Features'' menu. Toggle Ultimate Mode on to start a new game with a Rekka-Ken sword, unlimited arrows, unlimited bullets, 30 Perfect Medicine, 10 Talisman, unlimited magic, and max level armors for Jubei. Plus all the sub-characters have unlimited sub-weapons.
